No Signal!

I just got home and turned on my amp and I am getting no signal from my guitar. SO I plugged direct into the amp no effects and it worked fine. I narrowed it down to the M13 as all cables and pedals are working perfectly, no crackles in cables, no loose inputs, etc. SO I played around with the settings on the M13, did a factory reset, all to no avail. Then when I swapped it over to true bypass and turned off all the effects I got signal. Basically as long as the looper, tuner, DSP bypass, Distortion, Reverb, Delay, Filters are all off it works great. Rendering it useless. I have tried reseting it several times and no luck.
Has this problem happened before. Any suggestions on methods of attempting to fix this?
If I do a warranty exchange how long does it take to get a new one back. (I have a show in two weeks.)
I am suspecting something in the configuration. Are you using the 4 cable method, and is everything connected properly? Effects loop on amp and M13 turned on? Position of M13 loop? I had something like this happen and it was because the loop on the amp was turned off.
I'll give you my effects chain if that helps.
I run everything in front of the amp as I frequently don't have sufficient time to run all the cables before we kick off a show. So no effects loop at this point. Later on yes, but the difference in sound quality isn't worth the extra trouble at this point in time.

Again Guitar direct to amp works perfect. Also (Skipping all other effects) Guitar direct to M13 left mono in, left mono out direct to amp works great too.
I am wondering if there is any other software reset that can be done, or perhaps I am missing a setting somewhere that isn't in the manual.

Do you use any gain stomps in the M13, and did perhaps one of their level settings accidentally get set to zero?
