Sort to hear about this, but is STILL the main topic of discussion Quality Control!
Line 6 I am offering myself as your NEW QC CZAR. Don't laugh, you desperately need one and I am good at this! Contact me so we can discuss my new job offer. I guarantee I can fix your QC issues you obviously can not solve in well over a year. It will start with putting on a pair of glasses and end with actually plugging in the guitar and testing ALL functions. How is that for an idea?
Have you tried resetting the ALT TUNE values to factory defaults?
The process is described in the FAQ section I believe and is quite straight forward. I will see if I can find the link if not the complete steps for you.
PS: You should really have posted this question in the JAMES TYLER VARIAX support forum group.
Here it is:
http://line6.com/support/docs/DOC-1633
To Reset one or all of the Alternate Tuning presets
First, set the Pickup Selector Switch to it’s middle position, then press and hold the Guitar Model Selector Knob while you plug in a 1/4” cable to power
up the guitar. Your Guitar Model Selector LED and Alternate Tuning LED will both flash red. Switch the Alternate Tuning knob/roller to any new position -Guitar Model Select know will no longer be lit. To restore all Alternate Tunings, now select MODEL on the Alternate Tuning knob. To restore only 1 preset, select the desired tuning on the Alternate Tuning knob. Once you’ve made your selection, press and hold the Guitar Model Select knob. Guitar Model Selector knob will flash red, rapidly 3 times, indicating all 10 Alternate Tunings or 1 selected Alternate Tuning are now restored to factory settings. Guitar will now return to normal operation.
Hi thanks for the info i have already done what you have suggested but no joy so sorry to say but it will have to go back this is the second one ive had they seem to unreliable to me so i will get a refund and try something else
thanks

Sorry to hear that.
What was wrong with the first one that made you send that back for a replacement?
Also, what exactly is wrong with the ALT tunings? You say they are messed up and all over the place - do you just mean they are not in the order as depicted by the labelling on the ALT tune knob? Or do you mean they are just not correct and sound awful?
BTW - I am on my 2nd JTV59 - the first one was pretty much perfect but I went looking for the switch problem just to reassure myself it was perfect and unfortunately I found it when using the VDI, then I managed to repeat it using the battery power, so I opted to send it in for repair, but it came back 3 and a half weeks later and the switch issue manifested itself in the first hour - so I decided to opt for a replacement as my dealer had just received a new delivery, but unfortunately although physically this was a stunning guitar, it had several electronic issues, bad earth on mags, radio interference type noises on some of the model sounds (specifically the 12 strings - acoustic and chime, and custom2 alt tunings), and it had the switch issue, so off that went for repair and it came back 2 weeks later, and the switch issue seems fixed (although a bit early to say for sure), but the bad earth on mags is still there, and noises on the same model sounds as before. So it has to go back for another repair.
All I can say is, that when you get a good one - they are fantastic guitars and live up to at least some of the hype - but there do seem to be too many that are coming through with serious faults - so maybe a component supplier has let them down and has supplied a bad batch of some electronics which have affected all these JTVs. Who knows?
Anyway - if you can get yours fixed - then I would recommend at least trying to get it fixed once - as you may find that it then becomes that perfect guitar that was advertised and that you bought! I am sticking with it for the time being because I know just how good these can be when they are working as designed.
Good luck with whatever you decide to do!
Cheers
Eddie
PS:
Actually, mine may not be as bad as first thought, it seems the problems are only really bad when connected to the POD HD500 stand alone, and monitoring on headphones. When I connected it with the USB cable to my PC to try to record the noises, the earth hum disappeared, and the radio interfernce noises were only just audible. I now need to try it direct with an amp, and via the HD500 into an amp and mixer, to see if the noises are there in a live scenario.
The first one arrived and the model selector was stuck in so it went back to line 6 came back after about 30 minutes playing the toggle switch went so it went back and i waited for another one the one i have now the problem with the alt tunings is they sound totaly out of key except the drop d i will have a think about getting it repaired i am just a bit worried about the reliability when playing my gigs
