do you use your JTV via 1/4" Jack or via VDI-Cable?
If you play it with VDI cable in a Line6 POD, you have to chose the right Input at the POD. If not, it will amplify both, the modelled and the magnetic-pickp signal.

I use 1/4" Jack because I have not POD , but normally it is written in the manual that
if modelisation mode, if we set the amplifier loud enough, we should not hear the
magnetic-pickup signal. Moreover, I don't hear that the second note I hear on each
note of the 1st string is the normal note (meaning without capo), I think it is more
a not really tuned note ... sort of ghost note, but amplified ...
And you are sure that with the JTV , on acoustic model, with the tuning capo Third position, if it is a VDI-cable and a Line 6 POD, it is really working fine and clear , without ghost note ?

If you have the possibility to record your guitar, you should do that. But without a microphone! Maybe using an interface you can directly play your guitar in or a recording out at your amp.
There have been several threads in this forum reporting about that issue and most of them noticed, that they really hear the natural sound from the strings unamplified as a ghost note.
I often wonder HOW LOUD you have to play until you cannot hear the original note anymore. Because of that I would recommend to record the signal and check whether the ghost note is still there or not.

I am here because I have that same issue; the original tone and the capo tone both comng out of the amp.
For example, I set all strings to 3 half steps up, save the preset and all is fine, sounds good. But after I select a different emulation and go back to the saved preset I get the original tone as well as the 3 half steps up tone. The original tone is not quite as loud as the modified tone, but it sounds horrible

you probably need to reflash the latest firmware to the guitar

I happen to have my HDPro and JTV next to me so I did some tests. It is a definite bug. It is the not the mag sounds coming through. If you set both left and right to variax and do a dual amp set up, you will get the low E A and D sounding mostly normal. The G, B anD E get progressively worse. Sounds more like the calibration is off by cents rather than half step. The "ghost" notes seem higher in pitch, but if I did a cap up 2 frest on the first 5 strings and only 1 fret on high e. . .it did not correct the problem.
Also with second input set to variax as well as first you could then scroll through all the options. Sounds the same on all, except variax mags. In that case you will obviuosly here the standard tuning strings and it sounds much worse and lower in picth and not higher.
Another test. Do a whole step slide up on the E, A and D strings, sounds ok. Do the same on the B and E and it is warbly as all heck. You get a weird digiatl ramping.
