POD HD Desktop Low Frequency Loss

I picked up a HD Desktop back in Septemebr and it has been working great up until about 1 week ago. The sound quality of the lower frequencies has become very flat and buzzy, and notes will note sustain or ring properly, especially when using the neck pickup of the guitar. I had made no changes to any of the presents, and I have determined that it is not an issue with the guitar, amp, or cables. I tried resetting the global settings and other sound settings, but I can not seem to fix this problem. I have no idea what could have caused it, and I am not sure how to approach the problem. Any suggestions about how I might fix this issue? Thanks!
first thing i would do is reflash
I did not have access to a USB2.0 cable for several weeks, but I finally got hold of one today and did a reflash and driver update, and unfortunately the problem persists. Are there any other options? I bought it used on Ebay shortly after the initial user purchased it. Is there any chance I could have it fixed or replaced under warranty?
It's probably your Output Mode.

If you're running it through studio monitor speakers, the output mode should be on Studio/Direct.
Definetly not the output mode. I have been using it to perform at various events playing through amps and also playing directly throught the sound mixer, and the problem is evident in both situations. It seems that it must be a result of some sort of hardware problem, since updating and tweaking the software has shown no improvement.
Reflashing and reinstalling older firmware versions multiple times seems to have fixed the problem, somehow, which is great. I am still having a difficulty having Monkey and Edit recognize the POD. Because I wiped everything clean, the presents needs to be reuploaded to Edit, but I keep getting a timeout on the connection, no matter which USB port I use. I can't seem to rollback the drivers or flash version since Monkey has the same timeout problem. Suggestions?
There is a bug in Line 6 Monkey 1.50. Suggest that you use Monkey 1.43 to update your Flash Memory, it can be downloaded from the link below:
