I was unable to set this up properly, but perhaps I missed something.
Can you please provide a step by step recipe on how to recreate this problem such as:
1. Plug this in...
2. Start this up...
3. Do this...
Simplifying your description would help immensely with problems like these.
Also, does this problem happen only when plugged into Edit or when used by itself as well? Keep in mind, that when in the Edit program, all adjustments should be made in the program itself.

I've experienced the same issue from time to time - even today. The expression pedal becomes inactive, and won't control anything, or even turn on/off, while HD Edit is connected. I've experienced this using the expression pedal as a volume, and as a wah.

I also experience the exact same problem!
I want to have the onboard HD500 pedal to control the volume, and use an external Expression pedal (In my case I use a Roland expression, think it's called FV-300) hooked up with a stereo jack cable. The Idea is to use the external pedal to control WAH.
I use the editor to set up the volume to be controlled by EXP-2, the WAH on EXP-1, and that works fine with the onboard pedal. But when I then plug in the external expression pedal, things act strange....
The external pedal is now suddely controlling the volume (As EXP-2) and the on-board pedal is now assigned to EXP-1. I have not done any changes in the editor or on the HD500. And this also affect the other patches I got on the HD500 - The EXP-1 and EXP-2 are mysteriously switched....
Somehow it's when I plug in the external pedal AND have the HD500 hooked up via USB to my MAC that these strange things happen. It works if I unplug the USB and manually edit the settings on the HD500 - Then it "remembers" the EXP-1/2 - WAH/Volume settings.
This is very frustrating, because it is a pain to edit the patches on the HD500 compared to doing it in the editor software! It seems to me that this is software related, and that the problem lies in the editor.
I am therefore crossing my fingers and hope to see a software-update from Line 6 that can address this.....

Similar or same things happen here.
1. Start the Pod with EXP-2 plugged in.
2. Start pc editor
3. Select any patch from the factory or user list
4. In 3 of 4 times it looks that the on board pedal works as EXP-2 and the external pedal as EXP-1 but mostly I don't hear any parameter changes.
5. Pull the external pedal out and plug it in. - Everything works as expected now.
6. Select any patch from the factory or user list
7. I am at 4. again.
That is definetely annoying and after the fifth or sixth time I want to hurt anybody.
I have a pod hd 500, firmware 1.40, editor 1.06., a Roland EV-5 expression pedal and everything worked pretty until I changed to the new editor and firmware.

has LINE6 fixed this ? I just bought the HD500 and I CANNOT change any pedal assignments thru the Editor, I used to test software and this is what I would call a "shipp issue"...I waited for months in hopes that Line6 would have this software working (because they always ship buggy ware as long as it seems to work in the hardware)...Line6 i the same today, yesterday, and tomorrow...lame.

Im experience the same problem too but in my case i use the line 6 EX-1 and this bug sometimes is really annoying man! Even when i using the hd edit and it suppose to work it doesnt but instead the other pedal vol works... honestly even when im practicing and listen to backing tracks from youtube it cut it off when is playing! i test it too without it and then works perfectly(the EX 1) i dont know whats wrong with this thing! and Everything is from line 6!!!!

The workaround is: Select patches with the knobs of your Pod.
