You can set the Variax Volume and Tone levels in patches on the POD HD or have them set globally and define whether the POD HD will apply those levels to the Variax.
With your Variax connected to the POD go to a patch and set the guitar volume level that you want and save the patch, then go to page 7/10 in the settings and set Variax Control to "Preset" not global. Give that a go and let us know if that works for you.

I've got exactly the same issue. It happens on different amp setings on the HD500 on which the volume used to work OK so it doesn't seem to be due to one amp patch having a specific setting.

This is not a preset or global issue. It always happens when I plug the guitar into the board with the vdi cable and when exiting the tuner while using the vdi cable. The guitar functions properly when using the 1/4" jack. It doesn't change volume when I change presets.

These are bugs within the JTV firmware that you are describing. We hope to get these resolved in a future update.
