Many have felt the same way, it's different to other effects racks I've used as well.
You can still use it to plug from 1/4 out straight into your amp and if that's what you're used to, do that for a while till you have time to experiment further.
Keep in mind, most people use amp simulators so they don't have to use amps and can plug straight into a desk, PC, PA, etc. but that doesn't mean you can't amplify the effect through an amp and get a good sound.
Go to the Customtone page and download some patches, see if you can get some better tones.

Check your output section to see what your setup is. Is it Direct Studio? ComboFrt or Amp or StackFrt or Amp.
Are you using Full or Preamp for the Amp Type?
For how you're setup now your output should be ComboFrt and I think you should try using the Preamps for the Amp Type. This would be the text book setup for your particular situation. However I would try all options. Start with seeing what the difference between Full and Preamp is. Then try all the output options. Once you've exhausted all that, try the 4 cable method. Also make sure you're not overdriving the amp with the 300's output (master volume to the left of the unbalanced ouptuts) and that the Marshall's preamp is set really clean. I'd say have both body and detail set at about 9 o'clock. Then try just going from the 300 to your FX returns. This bypasses the Marshalls preamp so you're only going through the power amp. You would then have set ComboAmp as your 300 output but again try all of them. I think this will work out better for you. I wish I could be there it would be much faster to go through everything. But for now try these things. I hope it gives you a breadcrumb trail as far as what to do.

The vast majority of HD500 users love the box.
However it is not that easy to operate it or the setup and control of it without reading the manual and spending some time 'tweeking' it.
Hopefully before getting to frustrated, you'll find some presets in the CustomTone site (link shown above) that will give you some audio confidence in it.
I've had mine (output set to line) plugged into a Marshall with it's gain all the way down (just using tone and master volume) and it sounded great.
