Couple updates, still unresolved.
Rolling back to other flash versions has had no effect on either of these issues. Effectively this device is currently useless to me.

Sorry for asking this, but some people exchange left and right (<L - R>).
It is also important to still keep the button pressed while powering on.
Usually the HD500 will go into pedal calibration when holding the RIGHT button while powering on.
Or do you mean it will do nothing holding the LEFT button, but will join pedal calibration mode when holding the RIGHT button (because you say it WILL go into pedal calibration mode....)?
I guess you cannot do a proper pedal calibration before you haven't finished the global reset after a new firmware update.
However, you can check if each button is o.k. Maybe the LEFT button doesn't contact.
Easy way to check: Go to a preset and try to move the cursor left and right, which points at any fx block / amp.
Other way: Hold down the RIGHT button while powering on to join Test mode, then move cursor to 2nd position (Buttons). Then Press VIEW button.
Each time you press a button (a button = VIEW, SAVE, ENTER, MOVE, LEFT, RIGHT, etc.), the result should change from "0 0" to "1 1".
Exit by powering off/on. By doing this you have nothing changed, just tested.
The reason why the pedal position is not recognized might come from dirt underneath the pedal, like a little piece of paper.

The left button does work on the preset panel but it won't get me into global reset.
I can get into pedal calibration, yes, but the calibration doesn't seem to sense the position of the pedal no matter what I do. I can view within the calibration mode all the other settings with no problem.
I can't find anything wrong with the pedal itself, no apparent blockages.

Might be a hardware issue but worth doing some checks first.

Failing that: it could be a dirty sensor within the unit. A few people have (carefully) opened and cleaned their sensor but be aware that it is almost certainly a warranty-buster. Details are here http://line6.com/support/message/350381#350381

Yes, I followed all global reset and pedal calibrations to the letter, many times.
It's very consistent:
Attempt to global reset... power on while holding left arrow, nothing happens, just boots up normally
Attempt to pedal calibrate... follow instructions to the letter, everything works until the end where you can sweep the pedal to see the corresponding numbers, no effect. No effect on presets which have the volume or wah in use... nothing happens when using the pedal.
I considered trying that physical cleaning method, but given the global reset issue is still in play even if it works it doesn't seem worth it.
Right now I'm just really frustrated.
I do appreciate the responses though! Probably going to try to pick another one up today and return this one... it's aggravating that I've spent so much time on this, hopefully a working unit will take the bad taste out of this =/

I think that is normal - there is no immediate feedback that the global reset has been performed. You will be able to tell by viewing the Setlist names after it has started up. They will be changed to the factory resets. To test: use HD500 Edit to load a custom-named setlist into one of the User Setlist names. SEND the setlist to the HD device. Then restart while performing the global settings reset (hold down the left nav key). View the setlist you loaded earlier. You should notice that the setlist name has changed back to the default, but the presets within the setlist have not changed.
If you can verify that the global settings reset is working properly, you may then consider whether to perform the sensor cleaning on the pedal interior. I did that and my pedal has calibrated perfectly ever since.

Thanks all for your replies, the final fix for this was simply going to the store and exchanging for a new unit. Seems it must have been a hardware issue with the old unit, and now I'm happily playing on the new one!
