I'm pretty sure the answer to this is "no," but I'll ask in case my search-fu is failing.  Does anybody know of a tweaking guide for bodies, pickups and positions, etc. the way meambobbo wrote one for the POD HD500?

I attached here an old quick workbench guide done time ago when the HD models weren't still around..

from then some things have changed but the described concepts are still the same..

maybe it can help you..

Unlike the earlier versions Workbench HD has a reasonable User guide: http://line6.com/dat...h ( Rev A ).pdf

It doesn't explain why you should change some settings like capacitance.  
 
As well as the Tutorial 6 (above) there is also Tutorial 7 which covers alternate tunings and 12 strings which is a bit less relevant as things are different for JTVs, but the guitar theory is still applicable.

you're right, the original source shoud be credited, I forgot to do it

 

pity that the links in vettaville.nl to download the workbench tutorials don't work anymore

that's why I provided directly the file

Cool, the microtuning bit there at the end of n.7 is something I would have never thought of.
