I've had this guitar for about a year now and thought it was something that would loosen up over time. I was wondering if this has happened to any other 59 owners and what is the best approach to fix it?

I've not heard of this before. These knobs on my JTV-59 rotate smoothly.

 

You can try pulling the knobs off the shaft, placing a small piece of paper in the knob to act as a spacer, and restoring the knobs on the shaft. This will have the result of lifting the knobs just a bit - perhaps enough to free them from jamming up against the body of the guitar if that's what's happening.

I have the same with my JTV89. The reason is that the knob isn´t exact parallel to the body. Bad manufactured. Result is some friction. So raise the knob a little bit and fine.
