Yes,... leave it in magnetic mode, and volume down is a good idea (though that's not been in problem in my experience). Do it as added extra insurance that, that aspect of it won't be a problem.
But, do not mess with the cables, connections or controls while updating anything.

Once updated---
Unplug, then plugin to re-initialize the board,....
"Change Device" to refresh the GUI on Monkey,....
"Keep Existing Patches"--- say NO!
"Re-install" v2.00 to re-assure that no update translation errors are in the update.
I know the document says v1.90, the document was create in June. Now that v2.00 is out, I'll be updating the update document.
Until then, pretend that the document says v2.00, instead of v1.90 Flash.

The guitar/DSP person here at Line 6 informs me there is newer info posted and that this PDF that I posted here is now out-of-date, so it will be removed to avoid confusion and redundancy.

I have three JTV's of my own---
a Black 69, the second unit I did the Tremolo Mod to,
a Tobacco 59 and a Cherry Sun 59,... yeah they're great.
JTV-59's,.... Sweet! Luv 'em.
Then there's yours with the Bigsby on it, double sweet. If we
petition to make it a regular production thing, I'll have to service
them,.... hmmm, yeah, I guess I can deal with that,.... just hope
our guy in parts procurement can.

I'm the JTV Tech here at Line 6, I posted a link for a procedure document I created, that we use here at Line 6 for updating Flash.
No, didn't brick it just yet,....
Double check your set-up and hook-ups to and from computer, any MIDI, the JTV interface box and whatever else you have hooked in.
Then try using the procedure in the link, and if needed,... run it twice. If that doesn't work, then you may have brick the Main Board. A
local authorized Line 6 service center would be able to deal with that.

There is also an online copy in the Product Manuals section of the Support Page.
That should explain what everything is.

No, didn't brick it just yet,.... (error 8000900C) is a hardware run-time error, there was an interruption on the line (data error, slight volt sag, hardware time-out). This can occur at any stage of the connection path between Monkey and the JTV, with all that is in the connection path. So no,.... it's not dead yet.
Double check your set-up and hook-ups to and from computer, any MIDI, the JTV interface box and whatever else you have hooked in.

When a piezo goes out, it goes out. Since you say that it sounds dull even when it's not plugged in, more than likely something loose mechanically between the bridge and the tuning machines. Could be the nut slots need to be de-burred, the string button end might not be seated properly,..... I see those two way too often.
Line 6 Customer Support can point you to an authorized service center in your area who would know Line 6 products. Sending it to Line 6 for servicing if the other options are exhausted. Get with Line 6 Customer Support for those options.

This is a an updated version of the Flash update procedure for JTV's,.... this is now out-of-date. Our guitar/DSP person has informed me there is an update to my update. So I've removed the PDF that was here, to avoid any confusion or redundancy.

-Set-Up: string action height of the individual piezo, go to a guitar tech or set-up tech for this. Leave it to a pro, I can't count how many times I've had to undo someone else's good hearted attempt at a guitar set-up.
-Burr in the nut slot. They ought to be de-burred from time to time by a guitar tech. Had a few come back where someone would do it themselves and sand the slot too deep trying to remove a burr, and it required a new string nut.
-String going out, G's are the worst for this sort of thing.
-Changing string gauges when you change strings throws off the Set-Up. If you changes gauges when you change strings (a set with 9-gauge instead of a set with a 10-gauge), then a guitar tech will need to do a new set-up on it for the new gauge and tension.

Are you able to connect to Monkey and "roll back" the Flash to v1.82? (do not use v1.82b)
Then attempt an update from there to v1.90 according to the "... Try This" document.
Then, again from v1.90 to v2.00 Flash. Might want to do it incrementally.
