Spider Iii 120w Combo With Other Brand Effect Pedals?

Has anyone used other brand effect pedals with a Spider III 120w combo? I am trying to use a Digitech GNX2 guitar processor with my amp and it sounds like the effects on the amp are fighting the effects from the processor and it just sounds like crap. Is there a way to bypass the effects on the amp and just have a clean sound that I can adjust with the Digitech?
