This will sound weird but I had the same problem and even opened a Support Ticket with Line 6, thinking I would have to send mine in for repairs.  But then, quite by accident I just pressed the stick more *firmly* and presto.  No problems.  Good luck!

Thanks for responding...wish it was that easy. Tried it but nothing. Did this just happen to you with the new version or did it happen earlier?

This might require opening a ticket with Line6 if the joystick is physically failing. If the joystick just started acting up after the latest upgrade that is awfully coincidental although not necessarily cause and effect. It might be worth taking yet another run at the firmware upgrade. I would back everything up, uninstall all the Helix software, download and install HX Edit 2.51 one more time, and then use the Updater to update to the 2.50 firmware again. If that does not work an interesting experiment might be to revert back to a prior Editor & firmware version and see if the joystick comes back. Good luck with this!

Actually that particular joystick malfunction is common due to a single solder point.  I had to send my unit in after about 12 months of use to get it fixed.  It's a quick turnaround though.  I sent it in on Monday and got it back on Thursday and haven't had any problems since.  I wasn't the only one having this problem at least with the early batches of Helix floor units.
