The alternate tuning value for each string specifies the number of semi-tones (frets) that the specific string will be adjusted. These steps are relative to the actual physical tuning of the string. For instance the alternate tuning to bring  a guitar in standard tuning to Drop D tuning is to tune the 6th string down from an E to a D and leave all the other strings as they are. To do this you would assign a '-2' value to the 6th string reflecting the fact that a D note is two frets lower than the naturally tuned E note. Leaving all other strings the same means assigning a value of '0'.

 

Another example: to alternately tune a standard tuning (E A D G B E) to DADGAD you would assign the following values from 6th string (low E)  to 1st string (high E): -2, 0, 0, 0, -2, -2.
