Ok, this thread is quite old. But I think I know the problem: Your input routing might be the reason. In the global settings, you have guitar as input 1, and probably on the input 2 you have "same", what doubles your guitar input signal and practically makes it louder. The looped signal is only recorded on input 1, i presume. So this would explain the loudness difference.
