I'm having a similar issue. When using the retrigger/one shot button, it will sometimes stop the loop completely and at other times, even delete the loop. I've also had the reverse/half-time button delete my loop. Other times, the retrigger/one shot will fail to work. Admittedly, it is often when I am heavily using these buttons but I do use the retrigger/one shot as a songwriting tool. I've had this experience with 2 seperate MK2s... The first one started to act up after almost a year, the second was quite buggy right from purchase... Even after the latest firmware update in May 2024, playing with or without an SD card, these issues persist.
I've been contemplating swapping out the switches but I am not sure this will fix the problem, as I'm worried it isn't a mechanical issue.
