HD 500X - Can I still run dual amp if I have one input set to "Variax" rather than "Same"?

Please forgive my ignorance on this - If I have only one input with the other set to "Variax" in order to decrease the noise, can I still run Dual Amps? My setup is 1 guitar>HD500X>Rocktron Velocity 300>Marshall 2X12 mono cab

Thanks - I have put a noise gate in before the split and it is still only giving sound from one amp, even when I pan the tracks or center them in the mixer...

Any ideas?

I can recall encountering a bug where one side of the mixer, the right channel, occasionally went silent for some reason, and the solution was to just move the volume slider, if using HD Edit.

Thanks guys - seems the software is quite buggy! Moved the slider a fraction and it jumped into life. The connection/syncing with the POD is a bit temperamental too when saving patches - it sounds really tinny until I reboot it. Weird! Good job it sounds good eh?!
