But if the magnetic pickup setting is the one that works, wouldn't it mean that its whatever computer picks up the signal for the guitar model effects isn't working and not the normal magnetic pickups?

So my low e string and possibly my g string are cutting in and out and sometimes not making sound at all when I use the Model guitars and computer on the guitar, when I turn the Model effects off and use the magnetic pick ups it works properly.. battery is fully charged and there's no damage to the guitar, any ideas?
