Guitar In vs. Aux In (Fishman Fluence Modern)

First of all, I just got my Helix Rack and Control a couple days ago and I am SO impressed. I did the Native Trial to see if the software and GUI were good, and I was convinced... Now I am REALLY convinced. This unit is amazing! Line 6 should be praised for this thing, and their sense of humor. Ok, gushing over with. Onto the discussion... 

 

I own a 7 string with Fishman Fluence Modern pickups, and I'm wondering whether it is better to use the Aux In or the regular Guitar In. The manual says Aux In, but I hear a distinct difference in tone between the two. The Guitar In seems more "colored" and "fat", as it were, and the Aux In seems flatter but more transparent. There is no audible change in level between the two. Questions:

 

-Has anyone else experienced this/heard this?

-Anyone else with Fishman Fluence Moderns use one or the other for a certain reason?

-Is it the impedance that causes the tone difference (with the variable impedance in the guitar in too)?

-Does it matter which one I use (disregarding tonal preferences)?

I don't use Fluence, but yes, it probably has to do with the impedance. Guitar in is variable, aux in is fixed. The idea with the guitar in is that it will change to match whatever amp model you are using to more accurately model the total experience of that amp. Active pickups typically aren't affected as much by the input impedance, so you just put them in the aux in which is, I think, fixed at 1M impedance. However, you are certainly not going to hurt anything by going into the guitar in. I use the guitar in for both my passive guitar and my active bass, if only because I forgot the aux in even exists. Sounds fine to me, so do whatever works for you.
