While you're waiting for a response from someone who knows what they're talking about, a couple of wild guesses - 

 

Have you RTM for the midibox?

Is MIDI Clock Send enabled, Receive disabled?

Are you looping back to Helix from the midibox out/thru?

Have you tried reversing the tip/ring assignments on the midibox outs one at a time (RTM for the external gear)?

Is one of your external devices sending a "click" (as in a click track)?

Have you contacted Morningstar support or asked on their forum?
