You cant, really. with headphones you have the little sub-watt or whatever amp thats in the HD500 driving little tiny speakers that are going directly ino your ears. All of those color the tone. The way you are using the JCM, you have the power amp and actual guitar speakers, and the air the sound travels through coloring the tone. Those two things will never sound the same.

You can try to compensate with EQ curves, or you can tweak a different set of tones to use live with the amp. The second option is the best option really. I would suggest you start with your headphone patches, and tweak them to sound more like what you want from the amp. You will HAVE to do this at the volume you intend to play, and it is very strongly reccomended that you have the rest of the band going at the same time. THe only way to tweak good tones for any given purpose is to tweak them WHILE that purpose is happening, in my experience.

In general, you want to set it like so for the different purposes -

Headphones = Studio/Direct mode, Line level, full amps, cabs, mic sims on.Output mode makes no difference in this case, as it only applies to Live mode, not Studio/Direct.

Live through amp = Live mode, Line level, pre amp only, no power amp, cab or mic (since you have a real power amp, cab, and mic) Output mode set to whatever sounds best, but I would start with StackAmp.

The 300 has no features in particular that lend themselves to reamping, so I'd treat it as any other rig in that situation, and use a box.

In general, the Live vs. Amp switch will put the sinal into "instrument" or "line" level. You cant really get true Mic level out of a 300, but Amp mode output over XLR with the master volume on the POD lowered is pretty close. You can then use your interface Pres if you want. Converesly, you can put the POD in Live mode, and crank the Master volume, and it will be somewhere around Line level, and you can turn the Pres off.

Which ever sounds best to you. The behaviour is roughly the same over XLR and 1/4" on the 300.

The Pitch Glide is a fairly faithful model of the DigiTech Whammy pedal, which is 24 years old now. It couldnt track multiple notes at one times at all, so neither can the Pitch Glide. The way it acts when you give it more than one note at a time is how players like David Gilmour, Dimebag, Trey Anastasio, Buckethead, etc get some of their crazy sounds, so thats a good thing overall.

There are some very good droptuning pedals out there though, and the Peavey Auto-tune guitar works with the HD series pretty well.

I am not sure about the Studio-Line vs. Live -Amp thing... I've been using the HD300 for a few years now and the only time its ever on Amp is when plugging into the front of an amp, which I essentially never do, or if it clips the input stage of whatever its plugged into, which has happened once. It is always on Line for the following applications:

Studio mode into PA

Live mode into FX return on a few different guitar amps

Studo mode into mixer for recording

Rarely, Dual mode into PA on the Studio side and FX return of guitar amp on Live side. (both sides lose a bit of signal this way, so Amp mode is barely audible )

The one time it clipped, it was some dudes wierd USB interface, which I am pretty sure only wanted to see instrument (which is what Amp is, or close to it) or Mic level inputs.

The power amp "Return" input, which is what you should be using, is rated for -9.5dB. Amp level should be close to what a guitar would put out so thats like -30. Consumer Line level is -10. Seems like Line is a btter match.

The UX1 is a USB interface. All you need to do to record vocals with it is plug a mic into it.
