I'm going to have to guess "NO". If you only have one plugged in, the X3 will default to MONO and still send all tones through the one OUTPUT regardless of PAN settings. You can trick the POD by putting a dead-end cable in the second output or use a short adapter such as 1/8" to 1/4".

It sounds like you are hung up somewhere with the most basic operational configuration of the POD. Maybe even an input signal problem?

You need to start at your guitar and work your way through, and keep using the manual. You may want to do a factory reset incase some of the INPUT or OUTPUT settings have some how been changed. Also, it might help to use headphones and try to get a good signal there before you are sending the signal out to an amp/mixer/or PA.

Basics:

Make sure that TONE1 input is configured to "guitar"

Make sure that TONE1 volume is atleast 50% or higher

Make sure that the OUTPUT for 1/4" outs is enabled for Tone1 and Panned to the center

Start with the master volume all the way down, plug in headphones and then slowly turn up the master while strumming the guitar. You should have a significant sound output by 1/4 rotation, or about the 9 o'clock position and it should be loud by the 12 o'clock position.

That should get you started.

And what "sounds best" is always subjective, meaning it if sounds right to you, then it probably is.

Ok, so I checked it out tonight and I was on the right track.

The Tone PAN does not work correctly when only one 1/4" output is used; I presume that the X3 switches to a MONO mode when only one 1/4" output is used. The work around If you want/need to PAN Tones when you are only using one of the 1/4" outputs is to plug in a cable to the second 1/4" output. The X3 must have switching jacks, it recognizes that the other cable is plugged in and the PANs work correctly; even if the second cable is not connected to anything. You could use a little 1/8" to 1/4 adapter or a plug cut off a old cable if you wanted to keep it tidy.

The reason I want to use PAN when only one 1/4" output is in use is because I send both tones to my mixer via S/Pdif and then I send a mix "my mix" to a monitor by one of the 1/4" outs, I use the PAN to balance the mix because if I adjust TONE volume it screws up my levels going to the mixer. Now I can also use the Master volume to control my monitor mix because the master doesn't change the level of the S/Pdif out. It's a super slick set up. I'm thinking about feeding in-ear monitors this way rather than a stage monitor.
