You can think of them that way, or you can think of them as mono tracks that can be paired if you want. Your DAW will allow this if it is reasonable.

The obvious answer is that you record them however you want them to be on your recording.

Tone 2, processed = 5,6

One would guess so, but this is a feature of Pro Tools and not the POD, so check your manual or some other PT-specific source.
