Yes and no, I guess. It depends on what you are using the looper for, which dictates where you need to place it in the signal chain and hence whether or not the FX trails will apply.

 

If you are using the looper to audition tones while using your hands for real-time editing you want to place the looper at the beginning of your signal chain. You then record a loop (which records the dry pre -FX guitar signal), start playback, put down your guitar, and start tweaking to hear the audio of your tone/preset changing in real time as you tweak. In this case your FX trails are audible after the loop playback is stopped, assuming of course that you have the trails turned ON in the specific FX, because the dry signal from the loop will still be processed by the following FX in the signal chain, 

 

However, If you are using the looper to record a backing track that you can practice soloing over then you need to place the looper at the end of the signal chain. In that case the processing of the FX in the signal chain is baked into the recording of the loop. The recorded audio (including FX trails) will stop immediately when you stop the loop playback.

Here's a snippet from the M9 Advanced Manual (see pages 5-2 to 5-4; the manual is always a better choice than Google for basic operational info.):

Looper Pre/Post –
the Looper Pre/Post setting is available in Setup mode. To adjust
it, press the 1B+2B switches simultaneously to enter Setup mode, then navigate to the
Looper: Levels screen. The LPR PRE or POST setting determines whether your loop will
play back pre or post the FX in your current Scene. If set to PRE, this means your loop will
not pass thru the current FX. If set to POST, your loop will play back with your Scene FX
applied. Experiment with the two different settings to hear the difference.
