Overwrite factory presets

I was under the impression that if I couldn't do this on a Boss GT-10/GT-100, it wouldn't be possible on Helix, but it is. Was this intentional, or is it a bug no-one has mentioned before? I get the impression my Helix crashes more ever since I accidentally overwrote a factory preset in Set List 1, and was wondering if anyone else experienced this.

I don't think it's a bug. If you don't like the factory presets and you need more room, you can use those spots. But if you are having crashes, I would suggest reinstalling the FW, which will get you back that preset. I copy a lot of factory presets, move them into a user set list and mod them to suit my needs. I think most of them are a good starting point for patches.

Not a bug. Line 6 changes factory presets with firmware changes. If you want to keep those factory presets, back those up like you would your own presets before making a firmware upgrade. If you want some older factory presets back, revert back to that revision, back up the presets, then upgrade the firmware again.

Overwriting a preset will not cause anything to crash. You may have a corrupt preset though that could cause some crashing. I have had that in the past and I just recreated it from scratch and deleted the old one.

Don't assume because the Boss (or Kemper, or Fractal) doesn't do something, that the Helix is the same. They are all different animals.
