HX Effects Pitch Wham changing delayed pitch

I apologize if this has been asked or posted before, I tried searching and didn't come up with anything. I assume this is a signal flow issue but I'm not sure how to fix it. I'm new to HX effects so I don't have a handle on some things yet. 
I added a Pitch Wham controlled by Exp 1 after the first 6 effects, so I don't have turn it on with a switch. Works great. Set it 100% mix for a Tom Morello type Whammy. 

However, I also have delay assigned to a footswitch and it's before the PitchWham - and it's changing the pitch on the delayed signal after the original note stops. If I hit a short note, and whammy it up +12, great. But there's also the delayed note that is affected when I move the pedal back to heel down. Think Audioslave Like a Stone, which is what I'm trying to accomplish, where the delayed note is not affected after the original note stops. 
Is there something I can do to allow the HX to affect the original note and not the delayed note?

Dont you just have to put the delay after the whammy?  Cause then the delay will only repeat the affected pitch.....not the whammy altering the delay trails.   

 

Unless I missed something in your explanation?

 

I used to play that song years ago...great tune/solo....and creative use of the whammy.  If I remember correctly 2 whammy's are needed one that goes -12>Base Pitch and Base Pitch/+12....but I'd put the the delay at the end of the chain so that it gets fed the correct pitches.

I thought about that, but the pitch is after the 6th position, so it doesn't have a switch. I want a switch for the delay, will that alter if there's a switch assigned to the delay if I put it after pitch wham? I'll try it tonight.  
Thanks for the responses - the last multi-effect unit I had was the ME-50 haha

The footswitches are irrelevant to the effect chain, they are not tied together.

 

Simply enter the "Signal Flow" page and move the whammy before the delay. The switch will still be assigned to the delay and the whammy still won't have a switch... exactly as you had it set to begin with.

I ended up moving the delay past the whammy but it accomplished what I was after. 
Thanks for all the info everyone, I'm coming from a bunch of pedals and still getting used to how the signal flow settings work.
