I didn't plug anything, just drilled the new holes. Yes, the top holes (or the two at the very end of the neck) were fine. I had to drill the offset hole (obviously) and the other one. -

It's the stock tuners from the JTV. On the Warmoth necks its the Gotoh size. -

I also don't care for the blank headstocks. I had it custom made by some company in the UK (i forget the name of it...). You can specify what text you want and they print up the decals for you. You can choose from a few different styles as well. -

One thing to be aware of is that the mounting holes do not all line up. I wound up needing to drill two of them on mine. Not a huge deal but good to be aware of before you order. -

I put a Warmoth neck on my JTV-69 as well (the standard thin with a CBS-era large strat headstock and a compound radius...). I just couldn't get used to the narrower nut width on the stock neck. The Warmoth neck is just phenomenal! -

Have you checked the intonation? I found that to be the biggest issue on both my 59 & 69. When I set the intonation, the warble almost* completely vanished. I say almost because, as it has been said, pitch shifting comes with some artifacts however, they've been hardly noticeable to me since setting the intonation correctly.

Alternate Tune sounds weird

The thing that I've found to make the biggest difference on both my JTVs (59 & 69) is proper intonation. I got both of them used and noticed a lot of warble I the alt tunings until I did a good setup and set the intonation correctly. After that, they have both been solid!
